Input frame count is the frame count either reported by media info or calculated my based on the reported frame rate and the playback length.
If you open the source and look in the vapoursynth preview or avisynth preview, the frames returned by the source filter is shown.
If you can reproduce the issue with a 30sec sample, share that sample with me and I can try to reproduce it.
