Well there wasn't much to work with. It was first converted from old film years ago to VHS, and now from VHS to digital. I wish I still had the old film.

Sorry, to say this, but the bitrate is way too low or my taste given the source.
Ideally, the during digitalization a lossless file should have been created.
Maybe first cleaning up the source, creating an intermediate file and trying to colorize that is a better approach. (doing everything in one job will take ages)
Also, I would probably not use Deolidfy on the whole clip, autowhite and some denoising seem not that bad:

also try with adding:

in a custom section.

The concept is that the exemplar-base models can be enable/disabled by using the check box Exemplar-based models.

It is not possible to do it with picture based models.   

When are selected the methods:

3 = external RF same as video
4 = external RF different from video
5 = external ClipRef same as video
6 = external ClipRef different from video

the pictures-based models can be disabled becaused are not used for coloring the movie, because the source of the colors is external.

So when are selected the methods: 3, 4, 5, 6 the following parameters are not used by HAVC_main:

Preset  -> Speed
ColorModel -> Coloring
CombMethod -> Combine
VideoTune -> Stabilize
ColorFix -> Color tweaks

and the related widget on the GUI can be disabled.

They can be (re)enabled when:

Exemplar Models box is unchecked

or

Method in: 0, 1, 2.

Deoldify does well on most areas, but it really struggles with red, everything I run thru it gets rid of red, greens also seem to be a little struggle.

I guess I could cut up the video into sections that Deoldify can handle, then put them all back together. But I have a handful of old films to run thru so it would take a while.

I'm planning to release HAVC 5.0 in GitHub tomorrow.

EDIT: if is not possible to implement the requirement without change the GUI, please don't implement it, is not strictly necessary.

I can leave the GUI as is, but I think changing it to better show the connections seems like a good idea.

yes, please don't change the GUI. 
There is the User Guide which provides all the information needed to use the filter with the GUI settings
