Strange, FFmpeg should only be forced when .mkv is used as output container and this should work with MP4Box as muxer.
Try whether it works if you enable: "Config->Internals->Handling->Ignore all input time codes"
In case it does not share a debug output which at least contains the job creation and processing of the jobs.
