Those are the default settings for ffmpeg&mencoder.
If you use either Avisynth or Vapoursynth filtering those can be overwritten by Filtering->Avisynth/Vapoursynth->Frame->Resize->Resizer.
If you use NVEncC or QSVEnc and enable "NVEnc->Hardware->Hardware->Only use Encoder" you can overwrite the resizer through "NVEnc/QSVEnc->Hardware->Hardware->Resizer".
No clue what you are refering with you mentioning x264 and x265, neither of those support hardware encoding or resizing.
