Hybrid converted video loses 5 seconds compared to original..?

How are you adding these flags:
-vf fps=59.94
-r 60000/1001

I tried Filtering > Speed Change > Scale Output frame rate: 59.94fps, but that didn't add the flags to the ffmpeg command line.
