Your custom code does not signal to Hybrid that you resized the clip, so Hybrid does not know you resized the your source => this likely will create issues.
Hybrid assumes:
=> this might break encoding (depending on the chosen encoder), also VBV and other restriction calculations will be wrong.
If you try to work around Hybrid instead of learning how to properly use it, you should not use Hybrid and you can't expect help.
