Hybrid does follow the flags of the source and additionally has some heuristics it follows to decide on some of the analysis values.
But flags can be wrong, DVDs can be badly authored,...
If you are unsure, check the source ([INFO] Interlacing patterns) and overwrite the input scan order if necessary.
There should be no need for the tsmuxer pass, simply overwriting the input scan order should be enough.
