For example, if I want to name my audio track as Movie, or Commentary, or something, is there a way to do that in Hybrid?

Yes, once the Track is added (to the Audio-Queue) and 'Base->Tabs->Tagging' is activated, you can select the stream under 'Tags->Streams->Audio stream tagging (mp4/mkv only)' give it a title and specify a language for it language for it and add it to the tag queue.

For subtitles, for example, it would be nice to see a subtitle for the movie, and one for the director's comments, if I have it. Is there a way to achieve this?

About the chapters:
You can edit the chapter names in the Chapter-Tab. Don't really see a difference between your two chapter entries/screenshots, aside from the fact that the second one shows the title of the movie, which has nothing to do with the chapters. ('Tags->Container->Container tags (avi/mp4/mkv only)->Name')
