Since the input is an .mkv file, Hybrid is probably using mkvextract for this.
Sadly the debug output does not show the subtitle extraction call (a higher debug level than 4 is required for this).
Since you wrote that you don't see anything when playing the input file and selecting the subtitles, my guess is that it's some dummy or broken stream.
-> My guess atm. is that the streams of the input are simply broken and the whole thing isn't really Hybrids fault.
