Problem is the parsing/interpretation of the mpls file.
Hybrid can list the m2ts files which are linked inside an mpls file, which is why the Vapoursynth Preview works.

In theory Hybrid could analyse each individual m2ts file with ffmpeg and all the other tools it uses instead of leaving this work to ffmpeg, but that is too much of a pain to implement.
I'm willing to adjust the ffmpeg-call if you stumble over an option which fixes the issue, but before spending tons of time writing code to reinvent libbluray&ffmpeg I will probably simply drop Blu-ray&mpls input.

How about
"C:\utils\video\Hybrid\Hybrid\64bit\ffmpeg.exe" -analyzeduration 200M -probesize 200M -ss 490 -i bluray:"drive:\bluraybasepath" -playlist 00001 -map 0:0 -ss 10 -t 4.17084 -vf cropdetect=24:2 -f null NUL -loglevel debug
