[HELP] How do I get multiple audio tracks in .mp4 output?

So I no have almost everything set up, and understand how to achieve what I want, except one thing.  Specifically, when there are two audio tracks in the original source file, and I want the same two audio tracks in the output file.  I have gone through, added them individually to the queue, done the tags, set audio options, etc., and they all show up fine, and appear to be correct, but once I actually complete the job, and listen to it, even though it is listed correctly, it is actually the same track twice.  Instead of being one movie track, and one audio commentary track, both tracks are labeled correctly, but the audio is actually the movie track for both tracks.  How do I correct this?
