Sorry to take so long to get back to you.. I have been re-encoding my entire collection of "MythBusters" which has taken days...
During my Mythbusters marathon, I found a few of those files whihc had the same issue (i.e the audio "slips" out of sync)..
I tried your suggestion of using "Always extract timecodes form input" and it didn't help
So I turned to my no2 backup encoder (AVIDemux) which I often use on the odd files that Hybrid struggles with it.. And to my surprise it encoded it without issue.. The Audio is perfectly in sync on all of them.
I can live with this soluition to be honest... But if there is something you want to look at, say the word... I can suply you with the affected files if you are interested.
I have found with Hybrid, that if I take one of these files and simply re-encode with passthrough for Audio and Video (just chaning the containter) I get the audio problem, so its not even an "encoding" thing.
