Seems like Windows 10 can't create thumbnails when H.264 is inside an mp4 file and the mp4 file contains par information.
-> this isn't a bug in Hybrid, this is a bug in Windows.
In case your output has a PAR of 1:1 disabling "Config->Output->Container Settings->Mp4 Settings->Signal PAR 1:1" will solve the problem for you.
Note: when you encode anamorph content to H.264 Windows can't create thumbnails. *gig*
And no, this isn't a bug in Hybrid. Signaling the pixel aspect ration inside the mp4 container for H.264 content is totally normal.
(And for other formats Windows does seem to support it just fine.)
