What would be the best to convert 25 fps to 23.976 fps but keep the same duration, and do a very good de-interlace at the same time?

Bob deinterlace using QTGMC and going for the arget frame rate using sRestore would be the usual approach.

I've noticed that there are obviously missing frames on some motion shots. Is there a better way of reducing frames without the motion jumps?

As expected since you are dropping 1024 frames out of each 2500 frames.
Since you want to go from 25fps to 23.97fps, keep the playback length and the duration you have to remove frames.
10 seconds are 250 frames for 25fps content and 240 frames for 23.976fps content.
Removing frames can be done by either:
a. dropping them
or
b. blending them togehter so instead of dropping a frame you would blend it with with neighbour (don't think this is supported in Hybrid atm.)
