There isn't a playlist per title/episode? 
Okay, so as a workaround you would have to use:
a. (if you have one file) use mkvmerge to split your source file by chapter before converting these with Hybrid
b. if you use makemkv, tell it to split by chapters.
=> still don't like it, but I'll think about it.
