Just to be sure: You did check that no anti virus scanner, firewall or similar is running amok and slowing the muxing down,... right?

Ok, I'm done. It stopped again...
Now it won't even start or stop at 1% !!! It seems like a FFV1 issue tho: if I passthrough video, mkvmerge does its job UPD: no f*king way! It depends on the GOP size parameter of FFV1! With GOP = 1000 it stops every time, even on 1min video
