The advantage of handbrake&co is that they process audio&video at the same time which allows them to handle buggy sources better since the decoder can do audio&video sync like a decoder in a normal Media Player would do.
Since Hybrid processes video and audio separately it's decoders can't handle buggy sources that well.
-> you can send me a link to clip which allows me to reproduce the issue you have, but if your source is buggy to begin with Hybrid simply isn't the right tool.
