Both can be wrong, you should let Hybrid know whether your source if interlaced or telecined.

Hybrids auto width/height will adjust the output width/height based on the given input PAR, target output PAR and target width/height.

By default Hybrid encodes titles, if those have chapters, so will the output.
If 'chapters' are split over titles, Hybrid will not join them.

DVD is normally interlaced so I should always tell it interlaced?. How will I know for sure?

What birate should I use for the new .mp4 file? DVD is mpeg with an average bitrate of 6,000mbps, will increasing the output file bitrate cause less mpg2 compression artifacts?

Can you add a join all files DVD sections option in the next update please? I know about a joining software but I read online it has a threat on it, its called vob merger.

Depends on your preferences, most folks would use crf encoding not bitrate based encoding and choose a crf between 16 and 23.

Since Hybrid does not support mpeg-2 compression, as output there is no way there can be new mpeg-2 specific compression artifacts.

No. Joining vob files is a bad idea, since it can cause tons of issues. One should select a tile which includes the stuff one wants, if no such title is available there is nothing Hybrid can do. You should read up on DVD structures.
