I notice that when I have set color matrix to go from 601 -> 709 and load another file, the output info at the bottom of the Filtering tab page says that it will output Matrix: 601, not Matrix: 709. I have to uncheck and check the box in order to make it say Matrix: 709.

If I don't do this, will the color output be 601?

You need to be more precise in describing what you are doing.
There are tons of ways in Hybrid to do what you are describing.
Might be a bug, sounds like the output matrix isn't updated properly, so I suspect that Hybrid would use 601.

Using latest dev version from Google Drive:

1. Filtering > VapourSynth > Color > Matrix > ColorMatrix
2. Base > Load another input file
3. Go back to Filtering page

Okay, got it.
Uploaded a new dev version, which hopefully should fix this. (it did in my test)
Let me know whether it fixes the problem for you too.
