It's been a while since last Hybrid release. Is it normally safe to manually update tools like mkvtoolnix etc?

Yes. Problems only occur when the tools change their command line interface in a way that is incompatible with the previous version. I normally try to use always the latest versions on my system to catch such problems.
-> updating any of the tools and clearing the tool cache should work fine.
