Assuming the source, is the sample you shared, VirtualDub seems to do something different from any tool I use here.
Since even mkvtoolnix/mkvextract only reports the shown time codes (for each frame, there has to be a time code), I think VirtualDub is the one at fault here. (or your source is incompatible with anything that uses libav or hardware decoding)
