I tried deleting (including torch and vs-mlrt) and reinstalling hybrid 2024.09.29.1, I also updated my GPU but the problem is not solved. The other thing I noticed is that with vs-mlrt filters I get 360 frames, while without filters and with vapoursynth filters I get 391 frames

Since the Vapoursynth Preview does show all frames it must be something with the pipe.
Is your cpu over- or underclocked?
What CPU do you use?
Does it make a difference if you change your energy savings to 'best performance' ?

My cpu is at stock settings
I'm using 7950x3d

Okay.
Have you tried a different image sequence, just to be sure it's not something related to the input images?
All the image numbers are sequential, right?
Can you share the image sequence, so I can try to reproduce the problem? (couldn't reproduce it so far; got a 7950x, so quite similar, converted a few sequences with 15k+ frames)
Main difference I see sofar is that I don't use "AppData/Local/Temp" but g:/temp and g:/output, but that didn't work for you.

I'm using pwnsweet's evangelion dataset: https://mega.nz/file/NQET0QJC#mKFivMTtRW...mYEk8Y4Oos

I just tried another dataset of pwnsweet but this one also showed 2499 frames as 1667
