You have to decide whether using Hybrid and/or Neat Video makes sense for your source. Both require proper configuration and testing of setting when used.
There is no correct answer like: you should always use tool xy.
Whether using first neat video and then Hybrid or not makes sense can't be answered correctly.
When using filtering in Hybrid, I would usually recommend doing it on the captured source, without prior filtering.
Most sources have different issues, etc. so I would recommend using the Vapoursynth Preview and compare what settings do.
=> use the preview, test different filters and setting to get accustomed to what you can do with Hybrid. (there are additional options that can be enabled under Filtering->Vapoursynth->Misc->UI, but those usually only make sense if you got a decent understanding of Hybrid; which is why they are hidden by default)

Neat video is very good I've always used it in virtualdub first after capture then basic colour correction, save lossless then open new colour corrected lossless file with vegas do more advanced colour correction if needed then save the file lossless then open that vegas saved lossless file in hybrid.
This is probably why the interlacing gets messed up, neat also asks is the footage that's about to be de-noised interlaced or progressive, I might be telling it wrong sometimes and this could cause issues in hybrid during de-interlacing, I always tell it interlaced because VHS is supposed to be interlaced, I'm working with PAL, I'm not sure if that's true for PAL.
I have used de-noise tools in hybrid but it has 6 or 7 I of them I don't know what they each do so I set the first on 2.
I use to have hybrid set very good doing everything correctly, it use to work with neat and hybrid de noise filters but when I changed my Windows 10 PC to Windows 11, I did not write down the settings I had, even those settings were down to pure luck.
I was using a 2024 build on my windows 10 PC
I don't want to mess with this current version of hybrid too much or it might start to crash and give me errors and I will have to do a clean install.
I've never touched the misc section before until a few days ago .
