Argh, now I can't reproduce it anymore. (must have done something different during my first try, but no clue what)
=> are these the exact steps (and order of steps) you do?

1. starting Hybrid
   
2. resetting everything (Defaults->Reset All) and restarted Hybrid
   
3. setting a fixed debug output folder under "Config->Path->Default output path"
   
4. enabling the debug output (Config->Internals->Create debug file)
   
5. saving all setting (Defaults->Save All)
   
6. restarting Hybrid
   
7. enabling "Config->Paths->Adjust->Output path to source path"
   
8. enabling "Config->Paths->Adjust->Temp path to output path"
   
9. loaded a source file

Yes. 
To be clear Selur, once you done step 1 - 5, from there on hybrid keep creating the debug file in the same folder, no matter what output path you choose afterwards 😉.
That's how i get things done from where iam sitting ¯\_(ツ)_/¯.
