Hello!
For some reason Hybrid does not save the "Show Merge-controls" setting on the Misc\UI tab to the preset, it is always unchecked when loading the preset, although I saved it.
It also does not save the MERGE settings for filters if I set them, when loading the preset they are always disabled, although I saved with them.

Ah, merge control isn't part of the preset, but the model. (so it gets saved in the defaults&models)
will take some testing to fix that.

Uploaded a new dev version which should fix for Vapoursynth filter profiles to include the normally hidden options too.
Note:
If you before saved 'All'-custom profiles, you need to move them from
"..settings\profiles\scripts\Vapoursynth\"
to
"..settings\profiles\scripts\Vapoursynth\All"
for Hybrid to find them. ('..settings' is your 'settings'-path which you can look-up under Config->Paths)

I tried the new release.
Merge settings for filters are now saved and loaded correctly.
But the setting for displaying them "Show Merge-controls" on the "Misc\UI" tab is still not saved.

That is correct, since it's not a 'Vapoursynth filter'-option, but an option of the 'Filtering'-model. (It's part of the 'All'-preset and will not be saved per filter.)
This will not change.
If you want that option to be enabled by default, save it in your defaults

Okay, I just thought it was weird because the "Show Masked-control" option next to it is saved and loaded.

Are you sure? What are you doing?
If 'Crop/Resize->Misc->Resizing->Keep resize for new source' is not enabled, it is correct for Hybrid to adjust the resize when a new source is loaded.
